Malonyl CoA is a substrate for fatty acid biosynthesis and an inhibitor of fatty acid oxidation. Malonyl CoA is also a reversible inhibitor of mitochondrial carnitine palmitoyltransferase (CPT) 1.

At equivalent molar concentrations, both the salt and free forms of a compound exhibit comparable biological activity. Nevertheless, the salt form (Malonyl CoA lithium) usually boasts enhanced water solubility and stability.
