JOE is a xanthene fluorophore (i.e., 4′,5′-dichloro-2′,7′-dimethoxy-5 (6)-carboxyfluorescein; 2',7'-dimethoxy-4',5'-dichloro-6-carboxyfluorescein) with an absorption wavelength of approximately 525 nm and an emission wavelength of approximately 550 nm. The fluorescence quantum yield of JOE correlates with the rigidity of the linker arm and the distance to dG nucleoside. JOE is commonly used as a fluorescent label for oligonucleotides and molecular beacon probes, and also serves as the acceptor fluorophore in fluorescence energy transfer primers for DNA sequencing.

Biological Activity
The fluorescence quantum yield of JOE (in 1× TBE/7 M urea solution) relative to fluorescein is 0.58, and its emission intensity is lower than that of the F10J ET primer when excited at 488 nm or 514 nm[2].
JOE-labeled molecular beacons exhibit higher fluorescence signals in the hairpin state than in the double-stranded state formed with complementary target ODN, and the signal levels vary with different probe types and linkers[3].
When the JOE-labeled probe forms a hairpin state and a double-stranded state with the complementary target ODN, it exhibits distinct fluorescence melting curve characteristics, thus enabling the differentiation of these two conformations[3].
