Spatial joint analysis of methylome and transcriptome

Spatial joint analysis of the methylome and transcriptome measures DNA methylation and RNA expression while retaining each measurement's position in intact tissue. Conventional bulk assays average cell populations, and dissociative single-cell methods remove anatomical relationships; spatial co-profiling addresses both limitations by linking regulatory state, gene activity, and tissue niche. Spatial-DMT introduced whole-genome co-profiling of DNA methylation and transcriptome on the same tissue section at near-single-cell resolution and applied it to mouse embryos and postnatal brain. This advance extends a broader spatial-profiling field that maps molecular heterogeneity from subcellular to tissue scale. Its biological value is the ability to ask where a methylation state occurs, which genes are expressed at that location, and how both relate to development or disease architecture[1][2].

The experimental logic combines parallel DNA and RNA library preparation with positional barcoding. In spatial-DMT, genomic DNA and cDNA generated from tissue RNA receive coordinate information through deterministic in situ barcoding, after which methylation-sensitive processing and sequencing generate paired spatial maps. The design builds on single-cell methylome-transcriptome methods such as scM&T-seq, which split material from the same cell to connect CpG methylation with transcription but sacrifice tissue location. Joint measurement improves inference because a methylation-expression association is observed within matched cells or spatial pixels rather than aligned only across separate specimens. It also reveals that methylation can correlate with, oppose, or add information beyond transcription depending on sequence context, cell identity, and genomic region[1][3].

Current applications are strongest in developmental and neural biology. In cancer, the same logic could distinguish tumor-cell lineages, immune niches, invasive boundaries, and therapy-resistant regions whose methylation programs would be diluted in bulk samples. The technology remains constrained by sparse methylome coverage, sequencing cost, tissue quality, pixel mixtures, limited three-dimensional sampling, and incomplete distinction among cytosine modifications. Correlation between methylation and expression does not establish directionality, and computational smoothing can create apparent spatial continuity that exceeds the measured data. Future protocols should improve molecular capture, true single-cell segmentation, 5mC-versus-5hmC resolution, compatibility with archived tissue, and integration with proteins, morphology, chromatin accessibility, and lineage information. Benchmarking needs shared reference tissues, negative controls, replicate sections, and transparent reporting of coverage per coordinate. Clinical translation will depend on reproducible feature selection from manageable panels and prospective evidence that spatial multi-omic patterns improve diagnosis, prognosis, or treatment selection beyond histopathology and single-modality assays Analytical pipelines should preserve raw spatial counts, report uncertainty for imputed values, and confirm key boundaries by imaging or microdissection. Without such orthogonal validation, a visually compelling multi-omic map may overstate the precision of the underlying methylation measurements[1][2][3][4].
