Ubiquitination and autophagy regulate host-pathogen interactions

Ubiquitination and autophagy form a connected surveillance system that recognizes intracellular pathogens, directs them toward destruction, and calibrates inflammation. Ubiquitin can mark invading bacteria, damaged pathogen-containing vacuoles, viral proteins, or host signaling components. Selective autophagy receptors then bind ubiquitin and LC3-family proteins to enclose cargo in autophagosomes for lysosomal degradation, a process often termed xenophagy. Pathogens have evolved effectors that remove ubiquitin, block receptor recruitment, prevent autophagosome maturation, or exploit autophagic membranes. The outcome therefore reflects a molecular arms race in which the same machinery controls microbial restriction, antigen processing, inflammatory signaling, and host-cell survival The pathway was initially understood as a homeostatic recycling system, but infection biology revealed that it can act with remarkable cargo selectivity[1][2][3].

E1, E2, and E3 enzymes assemble ubiquitin chains with linkage patterns that encode degradation or signaling instructions. On cytosolic microbes, receptors such as p62, NDP52, and optineurin connect these tags to the autophagy machinery; phosphorylation by TBK1 can strengthen cargo recognition. Autophagy also removes damaged mitochondria and inflammasome-activating material, limiting excessive cytokine release. Salmonella provides a well-studied example in which vacuolar damage exposes bacteria to ubiquitin and selective autophagy, while bacterial factors manipulate both processes. Viral and bacterial pathogens may redirect host ubiquitin ligases or deubiquitinases to destabilize immune proteins and escape innate sensing Different ubiquitin-chain architectures recruit distinct readers, allowing the host to encode localization, signaling, and degradation within one conserved post-translational modifier[1][2][3].

Disease applications extend from acute infection to chronic inflammation and antimicrobial drug discovery. Enhancing xenophagy could help clear pathogens that persist inside macrophages or epithelial cells, whereas reducing harmful autophagy may be useful when a pathogen exploits the pathway for replication. Modulating ubiquitin enzymes can restore interferon or inflammatory signaling, but broad proteasome or autophagy intervention affects essential host functions. Genetic defects in autophagy or ubiquitin recognition can alter infection susceptibility and inflammatory disease. Therapeutic design must therefore identify a pathogen-specific effector, host enzyme dependency, or transient intervention window rather than globally turning autophagy “on” or “off” Autophagy can also influence presentation of microbial antigens and the survival of infected cells, adding adaptive immunity and tissue integrity to the outcome[1][3].

Research gaps include linkage-specific detection in infected tissue, cell-type differences, and limited translation from transformed cell lines. Proteomics and proximity labeling can identify host–pathogen ubiquitin networks, while live imaging can show whether tagged cargo reaches a functional lysosome. Organoids and primary immune cells are needed to preserve tissue-specific metabolism and signaling. Candidate drugs should be tested for microbial clearance, inflammatory injury, and host-cell viability together. Resistance may arise because pathogens carry multiple effectors targeting the same pathway. Ubiquitination and autophagy are promising therapeutic nodes precisely because they integrate recognition and disposal, but that centrality also makes untargeted manipulation hazardous A useful therapeutic study must specify whether benefit comes from direct pathogen destruction, restored innate signaling, reduced inflammatory damage, or a combination of these effects. Therapeutic studies should also test whether manipulating a host pathway changes pathogen evolution or selects escape variants that retain virulence while avoiding the engineered surveillance mechanism[1][2][3].
