Autophagy as the Routing System for Antigen Presentation

Autophagy functions as a routing system for antigen presentation by delivering intracellular proteins, pathogens, organelles, and protein aggregates to antigen-processing compartments, thereby connecting cellular quality control with adaptive immunity. Initial studies established that autophagy contributes directly to major histocompatibility complex class II (MHC-II) presentation by transporting endogenous antigens into lysosomal compartments where peptide loading occurs. Subsequent investigations demonstrated that autophagy regulates both self-antigen and pathogen-derived antigen presentation and influences thymic selection, immune tolerance, and T-cell activation. As understanding expanded, autophagy emerged as a central component of immune regulation because it coordinates intracellular trafficking, antigen processing, and communication between innate and adaptive immunity. This framework has made autophagy a major area of interest in cancer immunology, infectious disease research, and vaccine development[1][2][3].
The mechanistic basis of autophagy-dependent antigen presentation involves canonical autophagy machinery and specialized vesicular trafficking pathways. Autophagosomes formed through ULK1, Beclin-1, VPS34, ATG5, ATG7, and LC3-dependent processes sequester cytoplasmic cargo and deliver it to lysosomes or MHC-II loading compartments. Studies demonstrated that autophagy facilitates endogenous antigen presentation on MHC-II molecules and can also contribute to cross-presentation pathways that support CD8⁺ T-cell priming. In dendritic cells, macrophages, and thymic epithelial cells, autophagy regulates peptide repertoire generation and influences immune recognition. Beyond classical macroautophagy, LC3-associated phagocytosis integrates extracellular cargo processing with antigen presentation and immune signaling. These pathways collectively establish autophagy as a molecular routing network that determines antigen accessibility, processing efficiency, and downstream T-cell responses[1][2][4][5][6].
The application of autophagy-guided antigen presentation spans cancer immunotherapy, vaccine design, infectious disease research, and studies of immune tolerance. Experimental models demonstrated that directing antigens toward autophagic pathways enhances MHC-II presentation and improves antigen-specific CD4⁺ T-cell responses. In cancer, autophagy influences tumor antigen processing, antitumor immunity, and responses to immunotherapy through effects on antigen availability and immune-cell function. Research has also linked defects in autophagy-related genes to altered immune surveillance and inflammatory disorders. Despite significant progress, unresolved questions remain regarding the cell-type specificity of autophagy-dependent antigen presentation, the quantitative contribution of autophagy to cross-presentation, and the mechanisms that determine whether autophagy promotes immune activation or tolerance. Future studies should integrate single-cell immune profiling, spatial analysis of antigen trafficking, and targeted modulation of autophagy pathways to optimize therapeutic antigen presentation and improve precision immunotherapy strategies[1][3][5][6][7].
